The question is can the principal applicant update the DS-260 and let the NVC know that he/she is already married now while waiting for the interview date and also the petitioner became US citizen at the same time?
 
Can you be more specific - it seems you were likely son or daughter of a permanent resident (F2A or F2B petition), then got married?
I presume by “at the same time” you don’t mean on the same day? Did the petitioner become a citizen before the date of marriage? if so - then the petition changes to F3, yes you must inform NVC. Your waiting time will be longer for an interview.
If however the petitioner become a citizen after the date of marriage, then the petition was invalidated and they will need to file a new one.

Even though the case is still at the NVC the petition is invalidated now? I thought its just need to update the DS-260 and upload necessary documents.

Unfortunately, no. There is no category for married child of a green card holder, so the petition gets invalidated (technically: automatically revoked) when such a person marries as there is no category to convert it into.
If the petitioner had become a citizen before the date of marriage then it would just have been the category that changed.
