Do I have a clean case? US citizen, married non-US citizen

Should I write an letter explaining the situation?

I would not do so because then you would be pointing out to them that it was filed late and then they would automatically request the IRS transcript. They might easily overlook it if you don't draw attention to it.

Should I add a letter, confirming that I, Shon Pan, am also Sean Pan?

Funny we have similar problems. My passport actually has a misspelling of my first name, using an "a" instead of an "o". My SS Card has the correct spelling while my drivers license also has the "a". Never bothered to correct it these thirteen years in this country. But I finally swore a court affidavit testifying I am one and the same person.

I honestly don't think its a big deal though. If you're adding a letter, make sure its notarized.
