Correlation between Fee encashment and EAD/AP Application

Does encashment of MO sent as fee for EAD/AP Application mean that the case is being processed? If so, how long will take it after that?
Could we use personal checks for paying the fees? Our Lawyer is asking for certified check, is that required?

Generally speaking, yes.. It indicates, that the application appears to be complete and, most likely, bona fide.
