If you leave the country - the I-94 will be taken by the departure clerk for the airlines. Once you come back - you would need to reenter using advanced parole as you are no longer in H1.
There is no problem if I-94 expires. If you have filed for 485 you can stay in the country as long as your approval is not denied ( very unlikely). EAD/H1 is needed for your work authorization and AP is needed for your international travel. Hopefully this answers your question.
