Can she fly in the USA?

In my opinion, as long as you have a valid form of government issued ID, you should be fine to travel within the USA. Visa/status is not checked for domestic travel.

Yup. Passport should be fine.
I dont know if this is really needed, but you could carry the NOA's with you when you travel (Just in case someone stops you for a check, i dont see that happen, but its a good idea to be prepared) to prove that status is AOS pending and not illegal.
