Hi - I don't think you will have a problem because Puerto Rico is a territory of the United States and that you don't even need a passport to go there. All you need is a valid drivers license to show to the gate agent.
Hi. It's Ghareeb again...I see that your h1b is still valid. This means that you can even travel outside of the United States on H1b as long as it is still valid. H1b visa has the dual intent, and you are not require to obtain advance parole, even if your I-485 are being processed.
