Will University turn down my application because of my TN visa?

I know that TN visa holder is not supposed to go to university.
But I still want to go to unversity for a master degree on part-time basis, while working for a company.

Will University turn down my application because of my TN visa?

Or, in terms of VISA, do I need to do something in order to get admitted?

You know wrong.

Studies are considered 'incidental' to your TN (or TD, H1, H4) status, and are completely permissable, so long as you continue to be employed by your sponsor in the job you were authorized to do.

So the rest of your post is moot.
 
The only issue is if you will get resident or non-resident fees. You can't get resident fees in California.

Most states (if not all) have gone to that model - any "temporary" visa (TN, TD, H1, H4, ...) will result in non-resident fees.
