You can use OCI if you have any level clearance except high-level clearance. It doesn't affect obtaining security clearances or having security clearances. If you obtain a high level security clearance, no dual passports are allowed generally (except some cases - such as Canadian-US dual citizens are allowed or NATO citizens are allowed) and OCI may be accepted. OCI, PIO, visa and dual passport are accepted for anyone who has or obtains any level type of security clearance except high-level security level. If you are not sure what level your security clearance is, please consult your security clearance company or your company.
In fact, I have a security clearance (not high-level) and OCI. NO problem.
Note for Indian-origins: OCI is a permanent visa (lifelong visa). PIO is also temporary visa (renew every 15 years - 20 years in some cases). Either one is not dual citizenship. Indian govt does not allow dual passports or dual citizenships.
