I am USC my wife came to USA on a K-3 nonimmigrant visa in April 2011, she secured her green card in Nov 2011. When will she be eligible for naturalization, does the clock towards the 3 year time frame start from April 2011 when she entered USA for the first time, or does it start counting when from the date on her green card (nov 2011) and can she file the n400 90 days in advance?

It starts from the date of green card approval, not the date of entry to the US (those two dates can be the same for others who followed a different immigration process, but not for your wife who used a K visa to enter).

Jack so its Nov 2014, can she still petition 90 days in advance , that makes some time in october, lets say if her green card is dated Nov 15, 2011 she can safely petition N400 after Agust 15 2014?

Yes she can, provided all other requirements are met.
