Does my wifes application have to be submitted at the same time as mine or can you submit them at different times?

They will be submitted as separate applications, with separate payment checks. You can mail them together, though.

The will be processed independently, and one person applying doesn't mean the spouse has to apply within a certain time frame. You can apply at the same time if you're eligible at the same time, or you can apply separated by a few days or weeks or months or years, or one spouse can apply while the other spouse never applies for the rest of their life.
