I would agree with Nikka..it is absolutely essential documentry evidence needed as first place ............Officer is confuse about some thing related to that letter......you can post content of that letter to get feed back................You can do following to make your position very clear...
As long as you can prove thru your evidences
1. who is the authority giving awards
2. national and/or international nature of awards
3. how competent is the award to classify in respective Eb1 category (does that help you to get top 1-2%/exceptional?)
then it will be count as said...
following should help your petition
1. suggest your recommender to emphasize on how unique you and your research is.....
2. highlight in your cover letter how your CV is differemt that those recommeder as you might just stand unique with these efforts.
3. usually more experinced person...

Your chances are good for Eb1-OR based on your qualification but one thing which i might be missing is do you have permanent position. if yes, your record look good espcially looking at citations you are doing influcing research. I agree that you have only 6 independent letters (beleiving citers...
I agree! although strange things are also part of USCIS decisions! This student of mine had wife on independent H1 VISA also but applied as dependent in GC petition.

In my laboratory ............J1 guy applied without Waiver .............for I-140 ...........got approved, then he applied for I-485..........wife and son got approved but he got RFE. he was told to get that within 90 days.

main focus shd be whether ur work is of nations interest
if you could prove that well. you credentails can be used suitably in petition.
low numbers in citation may led to RFE but I will not worry if ur papers are new.............make a case based on strong letters.
In addition to citation list
if you can manage to get letter from person who is ciuting ur papers suggesting influence or ur work establishes national interest.
Also, try getting letter from editors suggesting publications's wide supply and impact.
