Social Security and Alien Card Name does not match

I am applying for citizenship and need some help.

I have a dual citizenship between Brazil and Japan.
If My Birth name was spelled "John" (fake name)
Japan would use phonetic (romaji) spelling to convert to something like "Jonu"

So, when I entered the country from Brazil my parents use "John" for all my schooling and social security.
When we got the green card they used my Japanese passport that had "Jonu".

Is my legal name "John" or "Jonu"?

And will this cause problems when I apply for citizenship?

You will not have any issues, just tell them the different names, make it clear that you are known under "John" and "Jonu". Isn't there a question along the lines, are you know under different names in the N400 application form? Congratulations on having citizenships on (soon) 3 different continents. You rock, man!
